A graphical presentation of information can be easier to understand in some cases. For example musical notation cannot be easily converted into words. The result of an equation to generate a graph or shape is not intuitive to many people, while the resulting shape is much easier for most people to grasp.
OneNote is a relatively new addition to Office. Unfortunately they have not implemented the 'Insert Shapes' feature very completely in OneNote compared to the other Office apps. I tested shapes in OneNote and they are so elementary at to be unusable for the kind of work you demonstrated.
However, in the other Office Apps, Word, PowerPoint, Excel, shapes have many more features. The type of chart you showed could also be recreated as a 'flow chart'. One of the advantages of the flow charting technique is that it includes over a dozen shapes that convey information. Those shapes can be adapted to the work you demonstrated. Here is a good list of the shapes in Office and their standard meanings

Explore various flowchart symbols, and learn about what they represent.

In my superficial glimpse at the CMAP Tool you are using I didn't see any mention of the concept of 'connection'. If you do flow chart shapes right, the lines between shapes will 'stick' to them when you move the shapes

Learn how to use Flowchart and Connector shapes together.

There are 3 key concepts when using flow chart connectors. First, you have to use the 'connector' type lines, second (unfortunately) you have to use the 'drawing canvas' for connector lines to 'stick' to the shapes. Finally, you have to drop the end points of the lines on specific connection points on the shapes (these points are not displayed very well, easy to not see them and miss them when you drop a line
Word 2013 Set Default to create Drawing Canvas - Connection Lines

I now understand what you are talking about. I think of them as 'connections'. This is a handy feature, it just requires a couple of specific conditions to work. Conditions which are easy to miss.
First Condition:
The only way I know of for connections to work is inside of the 'Drawing Canvas'. That applies in 2013 and back to 2003 (actually 2002) also. If I create shapes outside of the drawing canvas, the connection lines won't 'stick'.
In 2003 you turn on automatic creation of the canvas in Tools menu > Options command > General tab > 'Automatically Create drawing Canvas when inserting autoshapes'
In 2013 you do File menu > Options command > Advanced option > Editing options section > make sure this option is turned on: 'Automatically Create drawing Canvas when inserting autoshapes'
Second Condition:
You have to use specific 'connection lines', not just any lines. In 2003 it was easier to identify them because you when you clicked on the 'autoshpes' command (in the drawing toolbar) there was a 'connections' category'. I don't see that category any more in the ribbon versions. Instead, in ghe shapes gallery when you hover over a line you have to wait to see the title and pick a line that includes 'Connection' in the name. You can visually tell the difference between the 2 types of lines by looking , very carefully, at the little 'handles' at the ends of the lines. Regular lines have clear circle handles. 'Connection' lines have green filled circle handles. When you drag a connection handle over a shape, the connection points are highlighted as tiny circles that are easy to miss.

Note: you may find that using shapes in Word, people will waste a lot of time with finicky position and formatting tweaks.
Note: when I copied a chart from Word to OneNote, it was converted into a static graphic.
